I recently deposited Pikachu in my PC in Yellow to get out a much stronger Pokemon so that I can link battle between Blue and Yellow.

Now that I've done this, I'm not sure if my little yellow buddy will still obey me.... I've NEVER done that before, in ANY file.

WILL it still obey me? I DO have all 8 badges, which I needed in order to defeat the elite four and even REACH post-game. That may or may not matter.

Pikachu is at Level 100. But, again, as I've already stated above, I DO have all 8 badges. Does depositing Pokemon Yellow starter Pikachu BREAK Pikachu's obedience, regardless of the number of badges I possess? Or will it still obey me once I withdraw my buddy Pikachu?

I'd greatly appreciate some accurate information.

As long as you caught it, It will still obey you. Storing Pikachu does effect its friendship by -3 or -5 depending on its friendship, but it will still obey you afterwards. Obedience is not effected by the PC.

From Generations I to VII and in Pokémon Sword, Shield, Brilliant Diamond and Shining Pearl, only outsider Pokémon (i.e. traded Pokémon) can disobey the player due to their level being too high.

This mechanic exists to prevent players from trading in a high-leveled Pokémon from another game and easily beating the game.

This answer implies that a traded Pokemon will lose obedience if deposited. Do note that obedience is wholly unaffected by the Storage System for both captured and traded Pokemon.
Depositing starter Pikachu doesn't affect obedience, though it does have some minor effects (and so does trading the Pikachu, fwiw): https://bulbapedia.bulbagarden.net/wiki/Friendship#Generation_I
